She recently got a new computer with Windows Vista on it (argh!) I installed the software and it told me that my serial number didn't match the registration number. I'm wondering if it's just the older software that does not work with Vista? I don't know if she qualifies for an upgrade or not. Does she simply have to buy the new version to ensure it works with Vista?

The older versions are not certified for Vista. In fact a Vista certified version of Microstudio has not been released yet. That said I believe several have tried version 3.004 (latest release) and it has worked. She will need to buy an upgrade. Check the MTU website for details.
