Believe me George I have not only seen it but had to fight it and fix those computers many times. I worked as a contractor at an Air Force base for many years as a network technician.
Many virus programs/utilities monitor when files are transferred to floppy disks, flash drives, through internet and even CDs. When this is happening they attach a copy of their self-loading file to the drive/disk. This is a common propagation scheme used by the writers to spread their viruses. Note I did state a copy of their CDG disk files, not the original disk from the producers.

I have a feeling that some of the pop-ups you are talking about come from the Windows Security Center (Red Shield in Tray. To stop these from popping up do the following:
To specify that you are using an antivirus program that Windows does not find:
  1. To open the Security Center, click Start, point to Settings, click Control Panel, and then double-click Security Center.
  2. In the Security Center, under Virus Protection, click Recommendations.
  3. In the Recommendations dialog box, select the I have antivirus software that I'll monitor myself check box, and then click OK.
