It wouldn't cause a problem with the Rebuild, but would cause a problem with playlists and Singers database listings (by missing I am assuming you mean song file names missing in Singers Database and not Singers Names).
Are any of those song file in sub-folders on that drive?
If so are all sub-folder paths listed in the Rebuild list?
What version of Hoster?
