You can tell the version by Help Tab/About Hoster.

If your problem is due to duplicate book id then you would have to go back to a version 4.xxx and use the merge option from the rebuild database to import the 3000 files that started your problem. You should only need to do this with one computer and once they import with the new book ids they should then be able to import in version 5.04 as the book ids would no longer be duplicated. Alternately if you are not in too much of a hurry and can wait a while, they are working on adding the merge option to 5.05 although I can't tell you when this will be ready.

I have no explanation why some are showing garbled, perhaps the data got corrupted.

It may be best to delete all the files that are not showing up on one computer first including the ones with garbled names data (providing you still have the original copies on your other drive) then do a rebuild database before performing the merge. This should ensure your database is back to the condition it was in before you tried adding these 3000 files.
